Tidy up your circuit, this is a promising circuit spoiled by a couple of small mistakes. I have enclosed a redrawn version of the circuit, the first thing to note is that the transistor is back to front. Less obvious is that maybe the potentiometer should be 10k and the resistor about 3.6k. The capacitor across that resistor is not really necessary. If the fan is not brushless, a diode across the fan might be an idea. http://everycircuit.com/circuit/6088665541640192

My fan have bult in protection (diode) , but its a good ideea to put in the circuit
