This is put together with parts I own, and takes a decent amount of time to get up to full swing, my question is without the bypass capacitor the output wave is smooth but when switched on it gets a little choppy. Is that normal?

I'm not sure if that is "normal", but there is a distinct change at the output with the bypass cap, or without it. Without it your +/-V swing is only around 1.8V, and only drops as low as +2V. Switch the cap on, and the V-swing increases to around +/-2.4V, and the bottom end of it is dropping nice and close to 0V. If it doesn't blink, I don't know too much about it but I'll bet that the output With the bypass capacitor is the more desirable of the two..
