Can someone please explain exactly what are the little square things that each LED is connected to? What do those do, and where/how do you use them in this program? Thanks!

Mike68, try tapping on one of the wires next to one of squares and then deleting some of the diodes in between the sections the light up. You'll see that the squares are a substitute for wire connections when there isn't space to display such in the workspace.
