i don't really get why the output goes higher than 5V

@fshstk the higher voltage can be attributed to the voltage being captured by capacitors in the diode and transistor when the transistor turned off. Check this out. http://everycircuit.com/circuit/6733536840384512

No, the problem is subsampling as we see it many times again and again. Simspeed here is much to slow and can not capture the speed of this inverter circuit. Check this http://everycircuit.com/circuit/4587100627533824
